If I understand well , the question is :
Sunrise and sunset times are different in Celestia and in Sky Charts. Where is the bug?
I think there is not reallay a bug, but Celestia is not mainly designed to prepare astronomical observations from Earth.
Thus, atmospheric refraction is not taken into account, which explains the difference.
The Sun's position in Celestia is the real position and not the apparent position.
To calculate sunrise or sunset with Celestia, you should take the moment where the upper edge of the sun (and not the center as you did), is about 35' below the horizon.
In fact, the exact time of sunrise and sunset also depend on temperature and atmospheric pressure.
