The difference is the paint job and their orbits, there are 3 paint schemes in total, NASA (american space agancy) ESA (european space agancy) and now the NASDA (japanese space agancy).
The NASA Shuttle is in orbit around the earth and mars, the ESA Shuttle is in orbit around the earth and the moon and the NASDA is in orbit around earth and venus.
The Release announcements of the ESA and NASA version can be found here.
