Look at this picture of the moon as seen from space.

It really looks a little bigger than it does in celestia, but not much. It looks a lot smaller than it does as seen from the Earth's surface.
I wonder why the atmosphere acts like a telescope when we look at the moon. That's weird stuff, I didn't know.

It doesn't, it's all in your mind. ;-)
If you want to convince yourself of it measure it! With a few simple tools an a little bit of trigonometry you can easily measure the apparent angular size of the Moon and compare it to what Celestia displays as well as to what it 'should be' with no atmosphere in the way.
