Unfortunately i think it may be a bug on your system. Are your drivers up to date? All works fine on my system.
At low altitudes any clouds overhead are perfectly visible.
Ps. The clouds are only 8k at the moment, i havent yet uploaded the 16k level.

I agree with Don etc about using the alpha channel over the colour select tool. Furthermore a number of cloud layers combined are usually needed to make a realistic looking texture. I tried The mira addon and it looks to be the same as your picture. I really think thats the way its supposed to look though. Daryl, Unfortunately i do not have enough system memory(512) to work with 8x8k images in gimp for assembling the cloud textures. If memory serves me you have double that?
